I bought my 2004 MIM Tele used in 2006. I've pretty much gutted it and the only original parts are the body, neck, and tuners. I love the tones with the Lollar Vintage T's but I've never really bonded with the neck. It's always felt like I'm fighting with it, even after a professional setup. It took awhile to realize it's the dinky frets. I suspect they're vintage smalls. I couldn't find specs on it.
I've tried to sell it a couple of times for around 5 bills but it's never worked out. I have two other Teles, a custom build and a G&L ASAT, so this one is rarely played. Again, I love the tones from this guitar but I'm not enamored with the neck.
I was thinking of replacing the neck but it would be another 4 bills, which wouldn't be cost-effective for an 18-YO MIM. I've also thought about a fret job but haven't priced it yet.
What are the pros and cons of replacing the neck versus refretting? Will a standard Warmoth Tele neck fit this guitar? What's the average price of a refret?

Fender didn't go to the medium-jumbos until 2006. So yes, yours has the small frets. You can get a brand new MIM Fender neck for $250 - $299. So it would be a legit replacement - including the Fender decal. I know a guy who would do you a nice fret level on it for a friend-price of free.

Thinking about it, you might need to buy tuners with that neck, as well. That was my thought too, but not a dealbreaker. I'd take you up on the refret (and insist on paying you for it) if shipping a guitar wasn't so pricey these days. That would be comparable to the price of a new Warmoth neck.

I recommend buying the new neck and letting me level/crown/polish. All you'd have to do is tweak the nut slots to your liking once you got the neck back.
